Vortex downloading mods to wrong harddrive

I currently am using a seagate portable 2 tb external when downloading mods through vortex it shows on my external hard drive but when i go to the game to check to see if my mods are working in the load order there is no check beside them letting me know.

My suggestion would be to clear out the mods, from within Vortex, under the downloads tab. So then you only have effectively 2 places where your mods are being stored. I did that and cleared 20 gigs on my SSD. My platter HD is so big that I don't care how much storage vortex uses, but storing the downloads in your Appdata folder should be a crime. Mod staging folder: D:\ {GAME}\mods. Deployment Method: hardlink deployment. Download folder: D:\games\Downloads. Once that was all done, I dragged/dropped mods that I'm using in Fallout 4 from a shared drive to my local drive and had Vortex install them. i enabled auto-sort and auto-deploy to do the heavy lifting for me. At first, it worked! But then I realized, when I tried to download new CC, it wouldn't load into the game even though it was in the Mods folder on the D drive. I tried moving the Mods folder back to the C drive (its original place before moving onto new D drive), then back onto the D drive and everything just went wrong.

After moving the game I pointed Vortex to the new game dir, a clunkier than normal procedure. After this vortex started complaining that the mods folder did not reside on the dame drive as the game. I was ok with that as it was intended. However, it is not letting me install mods, is this intended, or am I doing something wrong?.
