A year after a mysterious explosion destroyed the Xavier Institute and broke up the weary X-Men — an embittered Wolverine has lost himself on the open road, haunted by the unexplained fate of the missing Professor X and Jean Grey. As the Brotherhood stokes the fires of mutant hysteria, Senator Kelly tries to gather support for his Mutant Registration Act. Meanwhile, Wolverine is finding it more difficult than expected getting the X-Men back together.

Just as construction of the new Xavier Institute is completed, the beautiful Emma Frost shows up at the gate and bargains her way onto the team by locating the missing Professor X for them. Wolverine then launches a full rescue mission. Communicating telepathically with Professor Xavier in the future, Wolverine learns that Africa is about to be wiped out — by Storm.

Storm now thinks her homeland is burning, and is using her powers to douse the flames. When Forge's new creation — a collar designed to inhibit mutant powers — is stolen by master thief-for-hire Gambit, Wolverine must track him down and recover it.

But when he finds Gambit, he discovers that the collar has already been sold Now Wolverine and Gambit must team up in order to steal back the collar before it can be reverse engineered and used against mutants everywhere. Cargo ships have a booming side business — ferrying desperate refugee mutants to the island of Genosha.

But when Nightcrawler realizes the refugees are mistreated, he secretly boards one ship and teaches the captain and crew a lesson. It seems like he has the situation in hand until the ship is boarded When the Hulk is spotted on a destructive rampage in the Canadian wilderness, Nick Fury, director of the organization known as S. But as Wolverine confronts the Hulk, he begins to realize all is not as it seems—there is more than one monster on the loose.

Xaview gives Wolverine and the X-Men a mission that goes against everything they believe. They must not only save the Brotherhood, but also deliver an innocent mutant into the hands of the MRD.

In the future, Sentinels capture Xavier and place him in a detention camp. But worse, they also take possession of the mutant tracking device, Cerebro. To get it back, Xavier must gather the help of other mutant prisoners, and with this new band of X-Men fight his way into the heart of the Sentinel stronghold.

At first the island paradise seems to be the perfect haven for mutants, but Nightcrawler soon discovers that Genosha has a dark side. Logan is haunted by an eerie dream—a remnant of his fragmented memories.

To get to the bottom of what happened to him, he enlists the help of Emma Frost. With her assistance, Logan is able to locate and return to the place that he keeps dreaming of. Professor X telepathically orders Wolverine to lead the X-Men and set out to save the world from The Sentinel Project and prevent the Brotherhood of Mutants from taking over the world before the future ends up dominated by Sentinels.

Much to the dismay of the Scarlet Witch, Gambit charms Polaris who unknowingly aids him in his task. Wolverine and Nightcrawler head to Genosha to prevent Gambit from stealing Magneto's helmet. An amnesic Jean uses her incredibly strong and powerful telepathic and telekinetic abilities while at the hospital, which allows Emma to locate her using Cerebro.
