Update download ps4 not working

After that it restarted and checked my HDD again and I was at the beggining. Did it a couple more times. Tried with USB FAT32 , 4 GB storage abd everything named and downloaded corectly the ps4 got it, downloaded the update, applied it and after restart - nothing. Back at the beggining, checked the HDD and it just doesnt want to update. Says update complete and when it restarts it doesnt want to boot.
I really dont want to factory reset it, because I have so many clips and other files that I want to keep. Is it possible to update it without wiping the whole HDD. I need answers.
