You have to do that again after the importing of the first file is completed. This is the plot that we use to determine the burn-in, and ideally it should look like white noise as explained earlier.

For illustration purposes, change the burn-in to 0. You will now see a drastic change of the curve: it increases very fast at the beginning, and reaches a stationary plateau after some generations.

This indicates that the burn-in value must be set higher. A reasonable burn-in in this dataset would be to exclude the first , generations. This will summarize the parameter values of the MCMC search from after the burn-in of , generations. The number refers to the number of sampled generations that are discarded, not the actual generation number.

Recall that we sampled every generations. A detailed description of the output of sump is beyond the scope of this tutorial, so we refer you to the MrBayes manual for more details.

In Figure 1, for example, a screenshot from the program Tracer is shown. The first In your folder, you will now find a new file with the ending. The former contains the probability of each partition or clade in the tree, the latter the branch lengths measured in expected substitutions per site.

The consensus file can be read by tree drawing programs, such as FigTree. To do so, download FigTree and launch the program.

Use the menus to open the file ending in. After opening the file, you will be asked how to label nodes and branches, as FigTree recognizes that the nodes in the tree file are named the posterior probabilities, in fact.

Enter an arbitrary name, or just accept the default labeling of "label" and click OK. You should now see a graphical representation of one of the two phylogenetic trees from the consensus file. FigTree provides plenty of options to modify the appearance of the tree; explore it for yourself, it is straight forward. The tree is yet not correctly rooted; as Lemur catta should be the outgroup.

The branch should now be visually highlighted. You should now see node labels, i. They are important, because they indicate the support for each particular clade. Ideally, all values are close to 1. More often, howerver, there will be some uncertainty. Posterior probabilities can be much lower than 1, and if they are below 0. Remember that MrBayes is free software and that it currently has thousands of users around the world. Therefore, the authors have no possibility to provide extensive user help.

Please first read the manual and the command reference carefully to make sure the problem you are having is not addressed there. If the problem you are having seems to be a bug in the program, report it as described here. If you publish results obtained using MrBayes you may want to cite the program using one of these papers:.
